I'm not sure exactly what's going on, but I think the non-pre-processing of MANIFEST.in is due to the on-the-surface odd invocation of setup.py here: https://github.com/pantsbuild/pex/blob/5aea7d0de5acbcd2881251facace208009d4afeb/pex/installer.py#L102-L111
